It depends on the individual. Some, mainly those early in transition or non-op and/or non-binary, use the bathroom that aligns with their birth gender. Some use whichever bathroom feels less alienating at any given moment (due to, for instance, not wanting to be confronted about their presentation today, or one not having a line, or the company they are in, to name just a few reasons). Most binary trans people prefer to use the restroom that aligns with their actual (not birth-assigned) gender when they can.

And then many avoid public, gendered restrooms at all costs. All costs. This very often results in urinary tract infections and other compromises to health. This is why gender-neutral restrooms, and not being That Guy who feels the need to police who goes into what restroom is so very important - because although non-binary people may still feel alienated by gendered restrooms, at least a more significant number of people will be able to relieve themselves in peace.
